I distinctly remember, until playing Derelict, my Myrmidon having four guns. Apparently, when you load it with all Subachs or Kaysers another pair of guns appears. When it has Promethus-S cannons, I only see four shots when I fire linked.

The Myrmidon has 6 guns, you see 4 only if you cycle your primaries that way. You can even cycle to have only 2 weapons, in the Myrm. It´s a cycle thing, not a bug thing.
